I've setup two APs dap-2553 to run one on 2.4 (b/g/n mode) band and another on 5 (a/n mode).
The idea is to connect BG clients to 2.4 and N to 5.
The problem is that 2.4 clients now started experiencing disconnects, basically it looks like 2.4 SSID disappears for a second.

My understanding is that if there are two APs with different bands then cannot possibly interfere with one another.

Any suggestions are welcome.

Basically you are right.
But are you sure that the wireless environment on your location do not create the interferences ?
Did you scan the 2.4 radio to check that everyting is ok on that part ?
