There's a possibility that the drive could be bad/failing. Have you tried scanning the drive with the manufacturer's diagnostics. You might also post the drive's SMART values if you can.
Do you have your drives in a RAID configuration or standalone?

Both clients are RAID 1

I can check SMART values later this evening.

Filling the root filesystem can also cause the purple lights which doesn't necessarily mean there is a hardware issue. Filling /tmp for example.

Okay

 I've got the DNS-323 setup on my bench.
 First start {
  network light came on
  right and left lights blue on then they blink back and forth - then > they blink together - then >
  network light  goes off
  } - Note thinking they might be syncing
  Checked IP registered on router but no connection.
  Note: left up like this for 30 minutes or so.

  Second shutdown restart. Same result but was able to get to the web admin page before network light on DNS-323 went out.
  Note: left running like this for 17 minutes or so.
  Third shutdown restart, ah ha, network is now staying up and right and left light blinking together.
  Upon inspection Sync Time Remaining:    152.4 minute(s)/b] Tuesday 19:53

  Other Info:
  1    WDC    WD10EARS-22Y5B1    WD-WCAV5F817109    1000 G
  2    WDC    WD10EARS-22Y5B1    WD-WCAV5F801945    1000 G

  I would like to look at the SMART data soon as the syncing completes.

Well, I'd upgrade to 1.08 to start...

I'm about to look into the firmware upgrade. Is there a list of the fixes in 1.08?
First things first.

Okay, also note: When I went to my clients office. He was shutting down for the day, shutdown PC, and pow before I could say anything he hit the power switch on the Surge protector. I asked him if he did this everyday. He replied am I not suppose to. *sigh I told him it wasn't his fault and I should have paid more attention to his setup. I gave him the proper shutdown procedure and its also going on an UPS I just tested.

Question, while the DNS-323 is syncing what would happen if the user tried writing data? Could that cause a blue/amber(pink/purple) light?

Okay last thing before heading home to bed. Blue lights still good, but default ip is not working through router. After fussing with it and connecting directly, finding I had a split cable... err very tired now. I updated the firmware.

Now I connected to my router and it got the new address and I can now see it on the network. I'll leave running over night, check in morning. It's on my UPS.

Oh and the Time is now showing correct.

Plus like some of the updated settings.

The good news is, your SMART reports look absolutely fine.
The bad news is, you probably need a vacation now.

I would guess that if the DNS-323 was switched off without a proper shutdown, then it's possible that data corruption occured and/or the RAID went out of sync. Hopefully this has been resolved by the rebuild.

Incidently, in FW version 1.08 the EXT3 file system is supported. It's more robust than EXT2 as it has journalling support (like transactions). You'd need to reformat the drives to have the choice of running EXT3 however.

If you're still having issues, a factory reset is recommended. Especially after a firmware upgrade.

If you're paranoid - you might also consider running the SMART long tests on both drives to do a full surface scan on them.

@All

  Well checked in the other day and everything looks good. no blue/amber(pink/purple) light.

  It's been getting proper shutdowns and is on a tested UPS.

@jamieburchell

  Yeah right vacation. EXT4 support would be nice.

  I am paranoid, over 10 years of financial data on that sucker. I ran the SMART long test on both drives.
